Any ideas? He's not at home right now so he can't try any suggestions, but we were hoping that this might be a common problem.

I'm not sure at all, but my guess would be some kind of spyware/malware rather than a problem with the internet connection itself. If some applications run fine, that means it's probably not an inherent problem with the router hardware or establishing a connection to the ISP. ICCUP anti-hack detecting fishy behavior while b.net not complaining is another decent indicator to me.
besides the above comments which are probably correct, has he messed around with msconfig or tried disabling any startup items / services? I disabled a service i shouldnt have a while back and it caused really similar problems
